I thought the same thing. Maybe E was attracted to him, but then was like "he's starving my people" but then found out he is all about saving the world and now she's back in.
 
The operation to starve the russians is still going on. Its just that the dudes doing the scientific leg work think they are doing good work, unaware of how the cia is actually going to use it.
 
Possibly. They also might be pushing one or both to defect. Phil has considered running or getting out most of the show. He's really jealous of wheat boy and hates his need to bang scientist chic. Elizabeth was always the stalwart and now has been thrown for a loop.

I can see an endgame where they turn to Stan for help getting out.
